The Ag Data Commons is migrating

The Ag Data Commons is migrating to a new institutional portal on Figshare. The current system is available for search and download only. The new platform is open for submission with assistance from Ag Data Commons curators. Please contact NAL-ADC-Curator@usda.gov, if you need to publish or update your datasets.

Frankliniella occidentalis Official Gene Set OGSv1.0

The *Frankliniella occidentalis* genome was recently sequenced and annotated as part of the i5k pilot project by the Baylor College of Medicine. The *Frankliniella occidentalis* research community has manually reviewed and curated the computational gene predictions and generated an official gene set, OGSv1.0. OGSv1.0 was generated by merging gene set FOCC-V0.5.3-Models generated by the Baylor College of Medicine, and community-curated models in the Apollo software, after QC of the Apollo output. After the merge, scaffolds that were likely bacterial contamination were identified by John H. Werren, and gene models overlapping with these contaminated regions were removed from the OGS.

Blattella germanica Official Gene Set OGSv1.0

The *Blattella germanica* genome was recently sequenced and annotated as part of the i5k pilot project by the Baylor College of Medicine. The *Blattella germanica* research community has manually reviewed and curated the computational gene predictions and generated an official gene set, OGSv1.0.

Genes of viral origin in the Microplitis demolitor genome

*Microplitis demolitor* (Hymenoptera: Braconidae) is a parasitoid used as a biological control agent to control larval-stage Lepidoptera and serves as a model for studying the function and evolution of symbiotic viruses in the genus Bracovirus. Using RNA-Seq data for this species and manual annotation of genes of viral origin, we annotated a high-quality gene set including 171 virus-derived protein-coding genes.

Genes of viral origin in the Fopius arisanus genome

*Fopius arisanus* (Sonan) is a braconid wasp (subfamily Opiinae) and biological control agent of a broad range of tephritid fruit fly species, including the global pests Mediterranean fruit fly *Ceratitis capitata* and the Oriental fruit fly *Bactrocera dorsalis*. In an effort to create foundational genomic resources for this species, the complete genome and transcriptomes for several wasp life stages have been recently generated. Manual annotation of 55 viral genes and phylogenetic analysis revealed that *F. arisanus* has independently acquired a symbiotic virus related to alpha-nudiviruses.

          Gerris buenoi Genome Assembly 1.0

The Baylor College of Medicine recently sequenced and annotated the Gerris buenoi genome as part of the i5k pilot project. This dataset presents the Gerris buenoi genome v1.0. This assembly version is the pre-release version, prior to filtering and quality control by the National Center for Biotechnology Information's GenBank resource. The corresponding genome assembly in [GCA_001010745.1](https://www.ncbi.nlm.nih.gov/assembly/GCA_001010745.1/)

            Gerris buenoi genome annotations v0.5.3

The Gerris buenoi genome was recently sequenced and annotated as part of the i5k pilot project by the Baylor College of Medicine. This dataset presents the Gerris buenoi gene set BCM_v_0.5.3, which was generated computationally. RNA-Seq data was used with additional protein homology data for a MAKER automated annotation of the Gerris buenoi genome assembly 1.0. NOTE: This gene set is an unstable pre-release (v0.5.3), and was provided to facilitate manual curation and analyses before the official gene set is released. Gene identifiers from this gene set will likely not be maintained.

Gerris buenoi Official Gene set v1.0

The Gerris buenoi genome was recently sequenced and annotated as part of the i5k pilot project by the Baylor College of Medicine. The Gerris buenoi research community has manually reviewed and curated the computational gene predictions and generated an official gene set, OGSv1.0. The OGS is an integration of automatic gene predictions from Maker (performed by Dan Hughes at Baylor College of Medicine) with manual annotations by the research community (done via the Apollo manual annotation software).

                Hyalella azteca Genome Annotations v0.5.3

The Baylor College of Medicine recently sequenced and annotated the Hyalella azteca genome as part of the i5k pilot project. This dataset presents the Hyalella azteca gene set BCM_v_0.5.3, which was generated computationally. RNA-Seq data was used with additional protein homology data for a MAKER automated annotation of the Hyalella azteca genome assembly 1.0. Further annotation method details will be available in a forthcoming publication.

NOTE: This gene set is an unstable pre-release (v0.5.3), and was provided to facilitate manual curation and analyses before the official gene set is released. Gene identifiers from this gene set will likely not be maintained.
