SNP Genotyping Data from the Barley Experimental Population from "Two Genomic Regions Contribute Disproportionately to Geographic Differentiation in Wild Barley"

The 318 sampled wild barley accensions, known as the Wild Barley Diversity Collection (WBDC), were genotyped using the Illumina Golden Gate Genotyping Assay with two Barley Oligo Pool assay chips (BOPA1 and BOPA2). The genotype calls were based on machine-scored data using the program ALCHEMY and the SNPs were annotated using the program SNPMeta. The BOPA1 & 2 files contains the output of the ALCHEMY program.

Data from: Exome genotyping, linkage disequilibrium and population structure in loblolly pine (Pinus taeda L.)

Loblolly pine (Pinus taeda L.) is one of the most widely planted and commercially important forest tree species in the USA and worldwide, and is an object of intense genomic research. However, whole genome resequencing in loblolly pine is hampered by its large size and complexity and a lack of a good reference. As a valid and more feasible alternative, entire exome sequencing was hence employed to identify the gene-associated single nucleotide polymorphisms (SNPs) and to genotype the sampled trees.

The Breeding API (BrAPI) Project is an effort to create a RESTful specification to enable interoperability among plant breeding databases. The Breeding API specifies a standard interface for plant phenotype/genotype databases to serve their data to crop breeding applications. It is a shared, open API, to be used by all data providers and data consumers who wish to participate.

The description of the origin and physical traits of the whole grain (color, length, width, thickness and 100-kernel weight) of this red and purple bran rice germplasm collection are provided along with data of total flavonoid and total phenolic contents, oxygen radical absorbance capacity and total proanthocyanidin contents.

Data from: Shoot transcriptome of the giant reed, Arundo donax

The giant reed, Arundo donax, is a perennial grass species that has become an invasive plant in many countries. To establish a foundational molecular dataset, an llumina Hi-Seq protocol was used to sequence the transcriptome of actively growing shoots from an invasive genotype collected along the Rio Grande River, bordering Texas and Mexico. The assembly of 27,491 high confidence transcripts (≥200 bp) are reported with at least 70% coverage of known genes in other Poaceae species.

Data from: Switchgrass cultivar, yield, and nutrient removal responses to harvest timing

Objectives for this study were to compare switchgrass yields from 2010–2011 on eight widely used and experimental upland and lowland genotype (whole plot) at two locations in Tennessee, to determine: (i) which harvest timing (split-plot) provides maximum yield; (ii) effects of harvest timing (mid-Sep, Oct, Nov, and late Oct) on overall total P and K removal; and, (iii) how results are affected by cultivar.

Panzea is an NSF-funded project called "Biology of Rare Alleles in Maize and its Wild Relatives". We are investigating the connection between phenotype (what we see) and genotype (the genes underlying the phenotype) - of complex traits in maize and its wild relative, teosinte, and specifically in how rare genetic variations contribute to overall plant function. These studies will enrich our knowledge of evolution, sustainable agriculture, and genetic diversity and conservation. Over the 10 years of the project, we have trained many new scientists at all levels and generated key resources for the public, teachers, and scientific researchers.
